I don't think it will be in the way, just to make it easier.. plug in the cables before the video card. All 5 ports support RAID function.. use which ever ones you want, just set them to RAID mode in BIOS.

You could use 90 degree SATA cables if you're worried about it. Unless you're looking to run Raid 0 with more than 2 drives, I wouldn't even be concerned with using those ports.
