Looking at the wiring of two AQ D5 USB pumps to the AQ6. A Y splitter to the one aquabus connection? Would that only monitor one pump. I would not see an alarm if one pump failed?

Add the AQ real time clock as it has two additional aquabus connections, it's cheap at $23? I'm leaning toward the RTC.
 
With a Y splitter you'll do one of three things. You'll either monitor nothing (no RPM wire connected), monitor one pump (1 rpm wire connected), or get badly garbled data (both RPM wires connected)
