If the fans are very low amperage, you could probably run them off a single header. I wouldn't exceed more than an amp or two, unless your motherboard specifically lists the limit.

You could always do what I do. I run a fan controller and manually turn up the fans when I know I'm doing something intensive, such as gaming.
