Can I put the covers back in/on while using?

Very simple question, but I've never seen anyone do it.. Anyway as the title says, when you get a GPU theres all kinds of covers in the holes/plugins, obviously I have to take some out that are necessary for use, but the ones that I don't use like the HMDI hole etc. can I let the cover in there while I'm using the GPU? forever..

They go inside the port, how could it block the airflow?
