If I was to cut the 3rd pin off of an RGB header on an extension will it then be compatible with ARGB? I'm thinking not, but just want to make sure.

Can I turn an RGB extension cable into ARGB?

If you're just talking about an extension cable I don't see why it wouldn't work. There's nothing intelligent about the cable, or specific to how either header works, other than the pinouts. Should work fine I think.
That said, I'd probably test this with the minimal amount of RGB hooked up just out of paranoia.
