Is it better to install an Operating System on a raptor hard drive and install everything else on a seperate drive?

Better than what?

It won't hurt the speed really having your os/apps on the raptor and other files you don't access often on a seperate bigger drive.
 
I would highly suggest installing your os/apps on the raptor. you want to make sure that all the programs and OS runs as fast as possible. streaming off storage is not as important as your gamings running as fast as possible or windows loading up quickly

Plus if windows gets corrupted somehow you can just reinstall on the raptor without having to back up massive amounts of crap.
 
not to mention you avoid the Oh shoot moment when you realize after you format your HDD to reinstall windows, that there was something on that drive you needed. With all your docs on a second drive, there is no worries
