I am putting together my new pc, as the parts come in . . .

Anyway, my case has two USB 2.0 ports on the top of it. I only have two internal ports on my motherboard, and have a card reader that fits in a drive bay, which requires a port itself. So, is there a solution? I would rather not have a useless port on my case . . .

I'll bet that there are at least 4 USB jacks on the back of your computer. If you have no other fix, I would solder a USB plug onto the card reader and rout it out to the back of the PC. Not the prettist solution, but it's cheap and it will work.
