A question mark means Windows can't find appropriate drives to truly "install" that piece of hardware. What devices are they? They could certianly cause a much slower boot as Windows tries desperatly to find drivers for it.
Aside from CCleaner (which I'll also agree completely rocks ), you might want to check out jv16. It's probably the 2nd most powerful reg cleaner out there. RegSeeker will find even more stuff, but it also finds a lot of stuff that shouldn't be deleted, so you've got to use it with extreme caution.
